Third Plan

Nick Fury was directly connected to the World Security Council members, an area Loki could not interfere with for the time being. S.H.I.E.L.D. could be considered an organization almost independent of Loki's control. To formally appoint a new World Security Council member again, the candidate had to undergo cross-review by the other World Security Council members and receive the formal president's appointment.
